1. "And argue not with the People of the Scripture unless it be in (a way) that is better, save with such of them as do wrong; and say: We believe in that which hath been revealed unto us and revealed unto you; our God and your God is One, and unto Him we surrender." S. 29:46
2. "Whether they are the ones who believe (in the Arabian Prophet), or whether they are Jews, Christians or Sabians – all who believe in Allah and the Last Day, and do righteous deeds – their reward is surely secure with their Lord; they need have no fear, nor shall they grieve." S. 2:62
Although some Muslims may still consider Christians to be infidels for accepting Jesus as God, their Qur'an clearly states positive things about them as well. When it comes to Atheists/pagans though, there is no defense.

Those verses that you've posted have nothing to do with having a preference or not. In fact there are rules which govern our interactions with non-muslims and how we're supposed to treat them. Islam obligates us to deal justly with everyone be they muslims or not. Islam abrogated all the previous scriptures that's why anyone who doesn't follow the teachings of islam isn't considered to be a muslim.
When people read verses similar to the ones you've posted they don't realise that there were previous nations who used worship Allah as He commanded them to and these nations received revelations from Allah. So anyone who adhered to the His laws and followed them will be rewarded by Allah. When the quran was revealed it negated all other scriptures making quran the only valid revealation from Allah. So the only route to salvation is through the quran not through any other scripture.
