So this is the full story apparently and it seems to be the most plausible.

Commander Khadar was assassinated because he found that unauthorised weapons were pouring in from Djibouti into Somaliland that was being used in the fight against SSC. He intercepted the weapons on the parse borders and the coast when it was supposed to delivered below the radar. Because of the political implications of having IOG be seen as fully allying himself with Biixi, they orchestrated the Commander to be killed before he made a public statement to the media about stopping an arms shipment. He was killed because he knew too much.
