Computer programs like the program ADMIXTURE which has created that chart above can sometimes be misleading. Usually the program looks for ancient populations, but sometimes when it spots an endogamous group (for example, like Copts) it makes them appear like some kind of unique ancient population while they are not.

This also often happens with the Kalash vs other Pakistanis.

Long story short, the answer is no, Egyptian Muslims are indeed mostly former Copts/Ancient Egyptians and this is some kind of technical issue with a computer program. I don't want to get into the technical details, but this is basically the gist.
